I have an *.avi video movie. Now I want to replace the audio part (mp3 format)
with a different audio mp3 source.

The different, new audio source exists already in a aseparate *.mp3 file.

I tried to perform this operation with VirtualDub 1.5.4 but VD doesn't offer
an option to replace mp3 directly. Instead it requires to convert the new mp3 source
to a WAV file first. Very unconvenient.

Is there another tool which offers a direct replacement of the audio part of avi's ?

VD offers this option. Just open the Movie, and select in the Audio-Tab the
new mp3. Save it now (set the video to direct copy) and VD replaces the
audio. It's not possible to replace a part of an mp3, then you've got to
extract the audio, insert the part u want where you whant it and import the
new - correct - file in VD.

NanDub (a derivative of VirtualDub) has this capability.
